Stop All Functions Now Fades Out Faders Too? 4.12.1

So, I found myself needing to upgrade to 4.12.1 because of some glitches in 4.11.1. Everything is working great, except that this update has added a new feature that has caused a problem for me.
In the past the "Stop All Functions" would only fade out selected functions on the virtual console, but now it fades out everything including faders. This seems like a logical feature, but I actually need these two to be separate like they used to be.
The reason is, I use midi notes from Ableton to control the lights when my band is playing, and I use the Stop All Functions button in almost every transition of every song to take lights out and add them back in. I have programmed dozens of songs like this, so it is not as simple as not using that function anymore. The faders used to not be affected, but now the Stop All Functions button is fading out our house lights and track lights when pressed which is no good for me.
I've looked around, but I can't seem to find any feature that makes it so the faders ignore when the Stop All Functions button is pressed. Am I missing something?
