I have a bunch of scenes but when I change them, I keep needing to clear the overrides in the virtual console to make them work even though I'm not manually changing anything (everything is done via buttons).
Any idea what's going on?

Could be an LTP vs HTP thing. Have you tried setting a base scene that keeps your fixtures in their desired "default" state?
I have to do this because I like using flash buttons for strobes.

It's unclear what the OP calls 'overrides,' but I think he should look at the solo frame. This can be very powerful in conjunction with base functions (at lower intensities, that is).

and do not reuse scenes (!) If you call a scene that is part of something else, you will inadvertently call that underlying scene again.
